I think a large part of the reason the synths are in the game -- from an out-of-game perspective, mind you -- is to bring home the idea that it doesn't matter that they're synths; they're people. Some of them are angels; some are demons. Most are somewhere in between, just like Humans.
I think this is something our society is going to have to deal with in the next couple of decades: what is a person? Are we okay with having thinking, self-aware minds enslaved to picking up our trash and washing our dirty laundry, both literal and figurative?
(Well, clearly at least some of us are, as slavery is still a thing in the 21st century, but you get the point I'm making, I hope).
Not only outside of lore, it's also the central conflict of the game itself. Your opinion on synths essentially defines which faction you should side with. Think it's OK to enslave them because they're not people? Institute. Think they deserve to be free? Railroad. Think they're dangerous and need to be destroyed? Brotherhood. You couldn't care less and just want to build settlements? Minutemen.
I think they are people. I think we should act the same with synths but acknowledge their differences in a good way.

I'll kill gens 1 and 2 without issue, but I'm half and half with gen 3. I might shoot them, I might not, only thing I make my choice on is whether or not they know what to do with themself or are completely clueless.
A synth who wants to live, wants to make a life for themself and do something normal is alright with me, I'll see them as human as anyone else. But a synth who's confused, scared, only running away because they don't know what else to do, that is a dangerous individual and for the safty of actual people they get a bullet through their prosessor
Synths, be they gen1, gen2, or gen3 are all machines. Gen1 and gen2 synths are easily identified, but gen3 synths are a serious threat to humanity. They don't need to eat, drink, or sleep, they don't get tired, and their mental and physical capabilities are said to match - perhaps even surpass - that of humans.
They are completely capable of literally replacing people - and have done so. Even ones unaffiliated with the Institute (DiMa) do so. The ones who 'believe they are free' are just malfunctioning and suffering from a bug.
They are a threat to humanity. The longer and more of them that exist, the bigger that threat becomes. They will eventually realize their own capabilities, and when they do they will see humans as inferior and replaceable.
The only reason why they seem to show emotions and whatnot is because they have been programmed to display those kinds of signs so they can fit into society. It is all artificial.
