^Setting aside how massively racist the Institute is to synths, wouldn't that have a huge chance of backfiring horribly for the Institute if he ever did find out?
It would be like if the Institute gave control of all of their weapons to Elder Maxson and expected him to be on their side.
Except, Zimmer doesn't know, as he was probably given memories of being born in the Institute, as there are rarely outsiders, beside the Sole Survivor and Shaun, giving him reason to work for them.

^^Two things wrong here.
A. Your list misses a huge outsider influence, Dr. Madison Li, who Zimmer practically recruited into the Institute.
B. It doesn't even have to be from outside. Liam Binet, son of Alan Binet, has never been anywhere in his entire life except the Institute. Yet he is one of the biggest Railroad supporters in the entire world, despite having only heard negative things about them.
That still doesn't explain how you can't pickpocket a synth part out of Zimmer's or Pinkerton's pocket, thus the only way to get it is to kill them, most likely by rooting through their dead body.
Whilst the Institute does dispatch Courser model synths in their recovery operations, the Institute SRB's records suggest that Zimmer's humanity can be taken at face value and any "android" components (to borrow the terminology used in F3) in his possession are in effect assets he has recovered from Synths that have refused to return to the Institute.

If I remember correctly, the reason Zimmer is there is to track down a rogue Courser. If Zimmer was a synth, this would probably be a bad idea.
^^Then how come we can only retrieve said items by killing him? Also, why would Pinkerton have a synth part that you can't pickpocket off him? As according to Fallout: 4, there's a single part in Gen 3 synths that can only be found by rummaging through the dead body.
^Gameplay limitations, particularly relating to plot spoilers/plot holes like being able to open a character's inventory and look at plot relevant items before making any major decisions is the kind of thing Bethesda games pave over typically. One would have to retroactively apply the attributes of synth components from F4 for there to be any relevance to that limitation, so I can guarantee you that's not the kind of thing they were thinking about making F3 where Synths aren't even called Synths.
Has anyone at Bethesda confirmed Zimmer's and Pinkerton's race?
