You can clear out all of the containers and use them for storage, but they'll remain "owned" -- along with the bed -- whether you kill Silver or not. So technically, since you can't sleep there it can't really be used as a home, though it could be used as a stash house of sorts. It's too bad, because it's a cool place. If you're playing on the PC, however, you can probably set ownership of everything using console codes or mods, in which case you can just disregard everything else I said.
