I am not quite sure exactly what the error is that you are describing. Can you provide some more details for reproducing, and confirm that it is still happening for you in the latest version of WordPress (5.0.2 as of this comment)?

We have check latest version (5.3-alpha-45495) Still the same issue.

Step1: Add one image in the media gallery
Step2: Go in customize section and add logo using any image (test.png) with crop option.
Step3: After crop image created a new image(test-1.png) and assisting in logo.
Step4: test-1.png image does not show in media. As well as when you remove a logo not deleted this one in derectory.

I am able to see what you mean now. This is intentional, though. In the grid view of the media library, images selected as the Site Icon, Site Logo, or Site Header are not shown. This was introduced in [41937] for version 4.9. For more details, check out #21819.

When an image is cropped for the Site Logo, Site Header, or Site Icon, a _wp_attachment_context post meta key is added to the attachment. When the images are displayed in the media library and within media modals, any attachment with a context is filtered out. This was done to avoid many duplicate images from showing in the library and confusing the user.

If you need to manage these images, you can use the Grid view in the media library.
