If you use the minecraft_server.exe (or .jar) and have more than one world, for example one of them survival and the other creative, you have to change the server.properties file and maybe the ops and the whitelist too. This is a quite annoying thing to do every time you want to switch world.
The Minecraft Server Manager will do all the file editing for you - using this program you can save the properties for every world including the whitelist, ops, bans and ip-bans. When you choose in the program the name of the server you want to play, it will automatically update all the files to the properties you are usually using for this world.
This is a very simple and small program, easy and comfortable to use. You can edit ALL the properties of the server through the program and not need to move/copy any files. There is a button to run the server - it will run the server.exe/.jar program and close the server manager.
You can put a shortcut to this program in the desktop and it will work fine, but the program itself must be in the folder with all the other server files.

You can get the server program at https://mojang.com/. Download the server program and put it in the same folder with the server manager.
Does the program just not opens or is there a specific problem while it is running?

The server manager only helps you with the server settings and not doing anything version-dependent unless you play in a very old version where these settings don't work.
