Ok, I fixed it (I hope). I can't actually test it because I don't have access to a server. Try these and tell me if they work:
Ah, I see the problem. You have forge for 1.6.2, but you have the 1.6.4 version of this mod. The 1.6.4 version of this mod is not compatible with 1.6.2 (yeah, they changed some variable names).
Go into the "Downloads and Installation" section in the main post, then "Old Versions" and download the "Version 1.2.1, for 1.6.2" version. It's under the 1.6.2 header.
Running on a Forge 1.6.2 server with no crashes, but when I restart the server all my portal locations vanish and I have to recreate them all from scratch. I don't see the dat file in my world save folder, so it looks like it's not actually being created.

Huh, good catch. It was saving the colourful_portal_locations.dat file to the wrong folder.
Check to see if you have one in a folder called "saves/<World Name>". It's trying to save the dat file to that folder. If it's there, it should work anyway (even though it's the wrong place, it should keep looking there. At least it was working for me in Eclipse. It's too bad I don't have a server to test it).
Thanks, just tested and it's working perfectly now. Will do some more extensive testing later, but so far I don't see any issues. Thanks for the really quick fix.
Once my midterm's done, I'll fix the 1.6.2 and 1.6.4 release files.

Well. Turns out I don't actually have a midterm today. Happy surprise.
I fixed both versions and added them to the post. Now they should save the file to the correct world folder (and don't worry, if your file is in the wrong folder, it will find it and transfer it to the right folder for you =) ).
Since I can't test it, if anybody has any problems, I'd appreciate any feedback.

Great mod currently using it to help travel around my RPG Map design which spans over a lot of blocks and when I saw your mod it solved a lot of problems for me.
However I'm current having a similar problem to others above, basically when I close and reopen my server the portal links don't reload and I currently have to reconnect when I go back on my server. I have the lastest version of forge 1.6.4 for both my Minecraft and my server and also the 1.6.4 version of your mod. I personally believe it could be when the "colourful_portal_locations.dat" file is being placed but I dont know where the mod reads the file from any ideas?

I need more info. What version of forge and this mod to you have exactly? Do you have the version of this mod that I posted last night (It addressed that exact problem)?
If you don't have it, download it (it's the one at the top, version 1.2.2 for 1.6.4). Run that version and look at the [INFO] output.
If it loaded correctly it will say "Successfully loaded colourful portal locations!" and if it didn't it will say "Couldn't find the colourful portal locations at " and then gives the location of where the file should be.
If you do get the second message, run it again (as the first time you run it, it should create the file).
If you still get the message the second time, go to the folder given in the message and check to see if the file is there or not.
The only difference from the 1.1.0 version for 1.6.2 is that there are no stained clay portals (because stained clay doesn't exist yet =P), and the colourful water is not really a liquid (it renders and flows like water, but you can't drown or swim). It will cancel fall damage, and give you fire resistance if you're on fire. Oh, and if it touches water or lava, it makes a lapis lazuli block.
The only difference from the 1.1.0 version for 1.6.2 is that there are no stained clay portals (because stained clay doesn't exist yet =P), and the colourful water is not really a liquid (it renders and flows like water, but you can't drown or swim). I see what you mean about buggy. It only teleports me like 1/5 times. It's better than walking at least. Also, It seems that all the mods I'm playing with work fine with it so thats all good

Ah, I see the problem. You have forge for 1.6.2, but you have the 1.6.4 version of this mod. The 1.6.4 version of this mod is not compatible with 1.6.2 (yeah, they changed some variable names).
Go into the "Downloads and Installation" section in the main post, then "Old Versions" and download the "Version 1.2.1, for 1.6.2" version. It's under the 1.6.2 header.
Tell me if you have any more problems.

Running on a Forge 1.6.2 server with no crashes, but when I restart the server all my portal locations vanish and I have to recreate them all from scratch. I don't see the dat file in my world save folder, so it looks like it's not actually being created.
Other than that, works beautifully. Thanks for an awesome mod.
Huh, good catch. It was saving the colourful_portal_locations.dat file to the wrong folder.
Check to see if you have one in a folder called "saves/<World Name>". It's trying to save the dat file to that folder. If it's there, it should work anyway (even though it's the wrong place, it should keep looking there. At least it was working for me in Eclipse. It's too bad I don't have a server to test it).
Is the dat file showing up in that other folder?
Also, try this (beta-ish) version which should save the file to the right folder: http://www.mediafire.com/download/kc2b1bmf4ft2fr2/ColourfulPortals_v.1.2.2-beta_for_1.6.2.zip
Run the server twice (once to create the file, again to make sure it's loading the file). It will tell you in the log if it loaded the file or not.

Well. Turns out I don't actually have a midterm today. Happy surprise.
I fixed both versions and added them to the post. Now they should save the file to the correct world folder (and don't worry, if your file is in the wrong folder, it will find it and transfer it to the right folder for you =) ).
Since I can't test it, if anybody has any problems, I'd appreciate any feedback.

I need more info. What version of forge and this mod to you have exactly? Do you have the version of this mod that I posted last night (It addressed that exact problem)?
If you don't have it, download it (it's the one at the top, version 1.2.2 for 1.6.4). Run that version and look at the [INFO] output.
If it loaded correctly it will say "Successfully loaded colourful portal locations!" and if it didn't it will say "Couldn't find the colourful portal locations at " and then gives the location of where the file should be.
If you do get the second message, run it again (as the first time you run it, it should create the file).
If you still get the message the second time, go to the folder given in the message and check to see if the file is there or not.
Let me know what it says!

I'll caution you that it is a bit buggy.
The only difference from the 1.1.0 version for 1.6.2 is that there are no stained clay portals (because stained clay doesn't exist yet =P), and the colourful water is not really a liquid (it renders and flows like water, but you can't drown or swim). It will cancel fall damage, and give you fire resistance if you're on fire. Oh, and if it touches water or lava, it makes a lapis lazuli block.

I see what you mean about buggy. It only teleports me like 1/5 times. It's better than walking at least. Also, It seems that all the mods I'm playing with work fine with it so thats all good
I'm glad to hear it works! Hopefully your other mods update to 1.6 so you can use the more stable version. =)
